Comparison of the discriminative power of RAPD and SSR markers

Studies of genetic similarity have a great potential for use in plant breeding. In maize breeding, they are considered useful for planning crosses for hybrid and inbred line development, assignment of lines to heterotic groups, as well as for variety protection purposes. The aim of this study was to review the results of an earlier study using some alternative methods of data analysis. Efficiency and informativeness of RAPD and SSR marker systems is compared on data set comprised of 33 elite maize inbred lines. For each of the RAPD and SSR primers, we calculated its discriminative power and determined the optimal primer combination. Adequacy of the line assignment to heterotic groups according to the pedigree information is tested using AMOVA. RAPD primers exhibited slightly higher discriminative power, predominantly due to greater number of generated banding patterns. Furthermore, optimal combination of RAPD primers included 3 primers, while for SSRs optimal combination is reached with 4 primers. Although the between group variances were relatively small, for both marker systems AMOVA detected significant differences between heterotic groups. This variance was smaller for RAPD markers, but the difference is not sufficient to confirm the inferiority of RAPD markers observed in the original study.
