Interactions of multicationic bis-guanidiniocarbonyl pyrrole receptors with double stranded nucleic acids
We present here three multi-cationic compounds 1-3 with two guanidiniocarbonyl pyrrole moieties linked via oligoamide bridges. They differ in the number and type of basic groups. Therefore, 1-3 have different numbers of positive charges depending on the pH value. The interactions of these compounds with several ds-DNA and ds-RNA were investigated using UV/Vis-, CD-spectroscopy and isothermal titration microcalorimetry (ITC). The studies revealed that the binding of 1-3 to the polynucleotides is driven by three factors: 1) presence of aliphatic amino groups, 2) protonation state of the compounds and 3) the steric properties of the polynucleotide binding site, namely the shape and structure of their grooves. The results obtained by all applied methods consistently indicated that all three compounds 1-3 bind into the minor groove of DNA but into the major groove of RNA. Additionally, we could show by AFM experiments that upon interaction of 2 with ctDNA induced aggregation of the DNA occurs, leading to pronounced changes in its secondary structure. Hence, these multicationic compounds have similar effects on nucleic acid structure as natural occurring histones
