Prediction of structural and physicochemical properties of DNA with special regard to curvature and bendability
The increasing number of sequenced genomes requires additional methods for analysis of genomic sequences. In addition to genetic information, DNA molecule encodes conformational signals like curvature and bendability. These local phenomena are sequence-dependent and are known to influence processes such as gene regulation, genome packaging and DNA replication. Curvature and bendability of a DNA segment can be predicted using computer method based on structural or physical DNA parameters. This work presents a set of computer programs for prediction and visualization of curvature and other physicochemical properties of genomic DNA, as well as molecular modeling of short nucleotide sequences. These programs were used for analysis of selected genomes and model building of a set of Zea mays promoter regions. Results, presented id the form of a 'genome atlas', indicate differences in curvature distributions between coding and non-coding regions of genomes. An Internet server is set up for curvature prediction and generation of 3D models from DNA sequences at http://www.icgeb.trieste.it/dna
