Genetic similarity among maize inbred lines revealed by different types of DNA markers.

Among DNA-based fingerprinting technologies, RFLP was the first and uts still the common used in the estimation of genetic diversity in plant species. The recently developed PCR-based marker techniques, which include RAPDs, SSRs and AFLPs, are playing an increasingly role in this type of investigation. Here we report direct comparison of DNA-based techniques in reference to their informativness and applicability for genetic diversity study using a set of 33 maize inbred lines. The four assays differed in amount of polymorphism detected. The information content, as measured as expected heterozygosity and average nuber of alleles per locus, was higher for SSRs in comparison to the other methods. The lowest level of information content per locus was obtained with AFLPs. In spite of this AFLP was the most efficient marker system because they have the capacity to reveale many polymorphic bands in a single lane. In fact AI, an index that caluculates the efficiency of a marker system per single assay, was about 9-fold higher for AFLP compared to RAPD and 10-fold compared to the RFLPs and SSRs. SSR and AFLP technologies appear to be good candidates to replace RFLP markers in genetic similarity studies also having comperable accuracy in genotyping inbred lines. Bootstrap analysis revealed that the number marker used was sufficient for reliable estimation of genetic similarity in the set of lines analysed and for meaningfull comparison of marker technologies.
