An association mapping approach to identify molecular markers associated with essential oil components in natural populations of Dalmatian Sage (Salvia officinalis L.)

Conventional methods for mapping quantitative trait loci (QTL) in plants normally involve the use of segregating populations derived from parents with contrasting phenotypes and/or genotypes. While QTL mapping has certainly proven useful in identifying a number of important quantitative traits in many plant species, it is severely limited by the resolution of the mapping population due to small population sizes and the modest degree of recombination within the population. Association mapping, based on linkage disequilibrium (LD), offers an alternative method for mapping QTL by utilizing ancestral recombination events in natural populations to make marker-phenotype associations. The problem with association studies is that they can be sensitive to the presence of population structure generating spurious associations between markers and traits and leading to an elevated false-positive rate. The mixed-model association mapping approach using kinship coefficients (K-matrix) and the population structure information (Q-matrix) was applied to identify molecular markers associated with eight major essential oil compounds in Dalmatian sage (Salvia officinalis L.). Twenty-five natural populations originating from Croatia (23) and Bosnia and Herzegovina (2), each consisting of 20 to 25 plants, were genotyped using AFLP and SSR markers. Essential oils were analysed using analytical gas chromatography (GC/FID) and gas chromatography-mass spectrometry (GC/MS) techniques. Out of 62 compounds detected eight were found in concentrations higher than 5% in at least one sample. The kinship matrix (K-matrix) was constructed based either on AFLP or SSR data while the population structure matrix (Q-matrix) was calculated by STRUCTURE. For each variable, a range of models were fitted in ASReml 3 and compared.
