The cyanine analogues are the most used fluorescent dyes which have made a mayor impact in the field of fluorescent probes due to low toxicity, remarkable fluorescence enhancement upon DNA/RNA binding and specific or selective affinity to certain base pair sequences. Here we present spectroscopy methods we have used for studying interactions of five novel asymmetric dicationic monomethine cyanine dyes with DNA/RNA. Spectroscopy studies revealed that AK-A dyes bind with micromolar affinity to all ds-DNA/RNA, intercalating into ds-DNAs and forming aggregates within ds-RNA major groove. Some dyes also show strong fluorimetric selectivity between various ds-DNA and ds-RNA, dependent on a type of polynucleotide secondary structure. AK-A dyes specifically accumulate in mitochondria and have negligible antiproliferation activity on human carcinogenic lung (H460) and breast cancer (MCF-7) cells.
